Just played a game with 5 randoms, one of the bases got destroyed by najort and it just stays at there iddle. I tried to use heroes and unit to lure najort to my base but get stunned and killed. End up getting nuked :(

My suggestion is to make trojan/najort/behemoth go to the next nearest base after destroying the base it is in. I don't really seee any problem in implementing this?

Yeah, this does happen occasionally. It sucks unless your hero has enough dps to be able to hurt T/N/B while jumping around, which is possible on the lower difficulties.

I'm by no means a game developer, but one reason why your suggestion wouldn't be easy to implement might be because it's hard to define what it means to "destroy" a base. Automatically walk to another base after killing x buildings? Go to another base if T/N/B kills some buildings and then some technicians? Leave after a set amount of time? No matter what, it'll be possible for players to "trick out" T/N/B by exploiting their scripts, unless the simplest and most straightforward script is used. And I guess even the simplest script bugs out sometimes.

By destroy i mean completely destroying a base, which means that nothing is left standing. From what I observe, T/N/B will always clean up a base after the walls fail and they will just idle at that base afterwards. However, other bosses (stealer, worm, abomination etc.) will go to the next base  or roam around the map after destroying it. I don't really see any harm in implementing it or how can it be exploited though.
