Me and my friend was nuked by Base Command on normal difficulty while fighting The Trojan (In his final form). What exactly happened, and why? Did we win?
We were nuked at last boss?

No! When trojan/najort spawn, you have 9 minutes to kill both of them. and then you have another 6 minutes i think, to kill behemoth.
If you fail to do so, the fortress sends a nuke to kill everything, including the survivors.
So, you lost.

I got that last week too, But I had killed Trojan, Najort and Behemoth.

It is possible to exceed the time limit by a tiny margin and kill the boss.
Thus you can get nuked even if you think you have won but just took a little too long.
If you are positive that you succeeded and still had spare time left please file a bug report and post the replay.
