Tomes in the bookshelf should be automatically applied to your hero when used by the library. I think it would be very helpful since it would be easier than having to move your hero to the bookshelf especially if you already blocked the hero in the defenses.
Might be a bit difficult to do though...

The problem is which hero will receive the tome? I usually got two heroes by obtaining an extra Alchemist hero at Security Room.

You're trained hero will probably receive it. You'll have to tome your alchemist by buying tomes in the vendor if you want to tome him.

it actually makes good sense to tech alch hero, hes got very nice attack speed

If you have multiple heroes.. just have the bookshelves be able to target which hero you want to have the tomes?
